In this case, they appear to have the perception that Monday Night Combat was more of a fully-fledged title (possibly due to it's 3D graphics) wheras Limbo's 2D graphics is more akin to the "indie scene" that we're seeing most of, despite some great independant 3D games coming out.
The perception of "indie games" seems to be tied to two dimensional games; games like World of Goo, Super Meat Boy and Braid, among many others are probably guilty of altering the perception of what an "indie game" actually is. Overall the awards are just for fun so I don't consider any of what I just said to be a big deal.
