The whole point of choice is dealing with the benefits and consequences. A choice you make - such as upgrading a new weapon, rather than continuing to buff an old one - may put you at a slight disadvantage in the immediate future, but reap great benefits further down the road.
A choice to spec out one way may make a particular situation or combat set-piece difficult, but will make others easier.
Player skill comes in when you're forced to figure out how to make the most of your strengths, and minimize the impact of your weaknesses.
If you want the perfect skill for the next section, then you're looking for a Metroid or Arkhan Asylum style linear adventure, not a game that gives you a choice.

I'd prefer if choice meant changing up the way I approach a level as opposed to, "Yeah, this level is a nightmare without a shotgun. Too bad. You chose... poorly."
Torchlight is a great example of a game giving good options. You can get through the with any of the classes and upgrades and, though some levels will be easier and others a bit harder depending on your choice, it can still be enjoyable no matter your personal style.
