1) In order to get iTunes in its current implementation to behave the same Windows and OS X side, it requires a large number of services and kernel level drivers. Combined with its Carbon base, this makes itunes very susceptible to getting hosed/running poorly. All it takes is on piece in the house of cards it sits on to mess up and the whole thing goes screwy.
2) iTunes, in its current state, is designed around being your system's central repository of all things music and video. In this respect it works very well on the Mac side of things. However, on the Windows side, it's just another player that also happens to be the only way to sync your ipod/iphone/apple TV. This nullifies the advantages of its current design and instead makes it more of a burden to use.
What Apple is going to have to do is either change the design of itunes as a whole to make its experience translate better onto the windows side, and/or change itunes into more of a syncing/store platform for windows users instead of trying to force it to be the only player you use. Until one or both of these are done, it'll probably remain a rough ride windows side. I'm hopeful the next iteration(or version after next) of itunes for you windows guys translates into a better experience.
